The exhaust pipe has been converted to a straight through pipe, with the catalytic converter removed by the previous owner. Do you think that could confuse the sensors enough to throw a fault code ?

Honestly, I'm not sure. the back-pressure (or lack of it) shouldn't affect the boost pressure, it will allow the turbo to spool up quicker - which could potentially lead to over-boost but that doesn't seem to be your problem.
The graphs are quite difficult to read - the last composite one is a good resolution but my eyes have difficulty distinguishing between some of the colours - there are a couple of anomalies though, one at 48 & the other at 64. I'm not sure what would cause them - it's not the 'unstick' process the ECM runs if it detects no change in boost and high actuator current, it's too short for that.
you could try blocking one side of the exhaust with a drain bung to increase the back-pressure and see if it makes a difference, whether positive or negative. As you say, the DTC was active with your last turbo which had a seal failure, now whether that was the cause of the DTC or a symptom - or even unrelated, solving that riddle will put you (us) in the right direction...

The 2 graph lines dropping at 64 are boost pressure adjustment bank 1 and boost pressure adjustment full PID.
Maybe they are to stop manifold pressure going too high.
