I've done most upgrades to my D3 using the IID but the three flash is not one of them.
For sure I'd like to have the 3 flashes but the number of warnings about lock damage, pulling fuses out etc. fills me with dread because my track record with the IID isn't great and if it can go wrong it very probably will.
I've never been confident using my IID tool, I just find it too damn confusing.
Did the 3 flash indicators to mine. I had to update the BCU before it worked. To be honest, it was a doddle. I didn't use a power supply or anything like that. I made sure that the battery was fully charged and just did the update. It took 2 minutes or so and all went well. The IID is a brilliant bit of kit and takes a lot of the worry out of these things.
I've run out of updates to do to mine for the time being.Freelander SE 2005 Auto.

Which key position is used for the 3 flash BCU update?
I'm going to give it a try if I can find some sort of walk through. It's been a while since I did anything with my IID, so will need to refresh myself with what's what.Mods:

That's pretty much it actually, I find this quite funny
Here's my version for the BCM Body Control:
-Loosen Fuse 15 and 16 as explained in the user manual that must be read first. The BCM is the most dangerous one not for bricking the car but for the solenoids that can be energized permanently in case of a failure and burn.
-To keep the voltage up, connect a CTEK or another running vehicle with boost cable.

Re-flashing.... Done
A lot of time was spent polishing the re-flash algorithm to prevent failure. As a results, they just don't happen when precautions are taken and the vehicle is sound. The only cases we've seen in the last 2-3 years, and I can count them on one hand, all re-flashes mixed, were caused by either one of the following:
-Bad OBD connection (bent terminals)
-Bad MOST ring (entertainment system)
-User disconnecting the tool while the re-flash is performed
Even then, we've added a recovery method and tested it over and over again by bricking our cars (fun times ). This method will recover any ECU (except defective ones, only one case so far, Bluetooth ECU) in the event of a failure, not even SDD can achieve this.
To our knowledge, none of our Pro users who do re-flashes on a regular basis have had to replace an ECU because of a failure. In fact, we do not know if they had failures since they probably recovered them.

Once the big project is complete you could do something like this Pat, with relative ease.
