Big thanks to GAP Diagnostic
I would like to give big thanks to Steve and Patrick from GAP Diagnostic for their help to get an 2012 Discovery 4 3.0 TDV6 up and running again with the IIDTool Pro after the car was dead because of an CCF/EUCD Update done with the Blackbox Solutions Faultmate MSV-2.
The MSV-2 did read and write CCF and EUCD without any error messages, however the Diesel EMS reported "Powertrain Control Module Programm Faulty -:P0626" and the engine could not be started.
The only changes to the CCF which the workshop did was to enable the parking heater, the timer control for the parking heater over the touch screen and setting the Speed Limiter to 250 km/h. We undid the changes, but that did not solve the problem.
So now the Workshop Owner is happy (this was not the first time that a Discovery 4 was dead after a CCF/EUCD update done with the Faultmate), Car Owner is happy, Car Owners wife is happy and probably their dog too.
Good to know that there is somebody on earth that will help you to solve problems caused by the Blackbox Stuff.

GAP told me that they only update the BCM (D4) or IPC (D3) and that the PCM remains untouched. So it seems that the MSV-2 corrupted the BCMs CCF.
With the IIDTool Pro I installed the AsBuild CCF which "repaired" the car. At first I tried to update the CCF with the IIDTool Pro to undo the changes which the Workshop did, but that did not fix the problem.

In my case it was the PCM copy (D3 though and Nanocom rather than MSV-2), so the IID didn't pick it up.
