Revs Dropping

Have ongoing issues with XY switch in my manual. As a last resort took car into dealer about 6mths ago to have software reflashed to try and recal switch to cure. One hour job turned into 3 hours and on leaving dealership found driveabilty had been affected. When dropping the clutch at junctions revs drop 3 times battery light flashes then revs pick up but the car never stalls though. Took it straight back and was told it was down to the XY switch which needs replacing. Now when the switch software was reflashed do they upload the latest engine software at the same time to have caused this. Have lived with this at the moment just changed fuel filter which hadn't been changed in a while and ran Forte diesel treatment through half a tank of fuel just to rule out any filter blocked injector issues with erratic idling. But still doing it especially when cold revs drop 3 times with battery light on but never stalling could it be just software related?. Car has done 56k and it is now getting annoying, any ideas anyone?. On original battery which has magic eye that is showing black could that be a cause?
