Help needed please - engine cranks and won't run
As above but the story is (for TDV6 2005) - Few weeks ago kept getting transmission showing in D mode when in auto, (and had also had the turbo hose come off the intercooler due to a loose jubilee clip), suspected it needed a new bush and lever on outside of box, so changed. Also had occasional traction control cutting in on hard left corners - checked steering position sensor and found collar was loose so glued up as described on the forum. Have also occasionally lost the SatNav - seems to be a loose connection on the GVIF box as well.
So anyway changed all the above, re-calibrated steering with MSV2 and left it (did not drive or start it). Then, (whilst I am away and late at night) alarm going off, indicators flashing, locking/unlocking and alarm won't turn off with remote. Not sure what to do (remember I am away) a neighbour helps my wife by trying to disconnect the battery - but actually disconnects the fuse box instead, he does disconnect the 2nd battery though(!). Alarm is off so all are happy (note I have the sounder removed so it goes to the car horn).
I return home - try to start and get flashing indicators etc. Disconnect battery and charge fully, clear faults (MSV2) and try again, numerous faults - but think though above and decide i have probably damaged the brake switch - so swap over for a brand new one. Indicators and locking /unlocking stop. So now i get a heavy clicking from low down on the engine under the bonnet for about 6 clicks when turning the ignition on, engine cranks well and will start run for 1-2 seconds and then shuts down/stops, if I repeat it will start once or twice more, then just cranks (healthily). I have checked the fuel pressure at the rear of the engine on the schraeder valve - get an inch or so of height from it.
Fault codes that return after clearing each time are as follows:
TERRAIN RESPONSE:- 1 FAULTS
-:U0401 Invalid data received from engine control module/powertrain control module
INSTRUMENT PACK:- 1 FAULTS
-:U0159 Lost communication with parking assist control module
ENGINE MANAGEMENT:- 8 FAULTS
-:P0405 Exhaust gas recirculation sensor A – circuit low
-:P0562 System voltage low
-:P0A09 DC/DC converter fault circuit low
-:P1136 Control box fan circuit
-:P0087 Fuel rail/system pressure – too low
-:P060A Internal control module monitoring processor performance
-:P062D Fuel injector driver circuit performance – bank 1
-:P062E Fuel injector driver circuit performance – bank 2
AIRBAG:- 1 FAULTS
-:B1A55 Crash record output circuit
So far I have looked at the TCM - some green on top of one contact and cleaned, battery box area is dry, next on list is:
Check the transmission linkage I changed - just in case.
Check the Canbus connections on the GVIF - just in case.
Check anything else loose near the brake switch - just in case i knocked anything when working there.
TCM Contacts again
EMS MOdule behind TCM to check its contacts.
Spliced wires in Front wheel arch, rear wheel arch and sills
Final solution would be to reflash TCM and EMS - but might need some advice on this.
So the Question - should I be looking at something else with these symptoms (fuel related maybe - but was running fine and less than 1000 miles since major service).??
I would check the connectors on main ECU for water damage, I have seen these sort of errors when water has got in to the ECU and shorted out some components inside.

Thanks Flack - will check that tomorrow as well.
Do these look normal? Should the engine have that set of symbols for the part number?

Well dismantled and checked- all dry and clean - but gave them a spray of Wurth contact cleaner in any case. However, still the same issue - clicking and whirring from low down on the engine a number of times, cranks well runs for 2-3 secs then stops, will run once more then won't fire up, but cranks well.
Anyone have any good ideas please?? (will be working through my list abover tomorrow)

Definitely a CANBUS problem of some sort. Usually a bad ECU or wiring issue but I have seen 1 or 2 MSV induced meltdowns after flashing. Having an MSV issue after a steering recalibration would be a new one on me though.
I wouldn't take any of the fault codes at face value with the vehicle in this state. Unfortunately there is a good chance that one or more door locks are toast (there are fuses that can be pulled to help avoid this, but of no help now). Tracking down the cause is never easy but double checking any areas that you have disturbed recently during repair and maintenance would be a great start.

Check the Canbus connections on the GVIF - just in case.
These connections are known to cause problems so should not be connected on the Gvif unit!!!!!!. Have you got these connected up..

Well the update:
- GVIF disconnected.
- Transmission linkage checked.
- Splice in nearside sill - found, cut, re-soldered and heat shrunk.
- Steering sensor area checked - nothing disconnected out of place.
- Low pressure pump fuse and relay checked - OK, pump run with wire short and then:
- Low pressure fuel checked on schraeder valve - about 0.4 bar/ 6 psi (so under the specified 7.25 psi)
Still will fire for 2-3 seconds then shut down 3 or so times then just turns over healthily, strangely some time records next to nil faults and other times the same as before.
So for next weekend - new Low Pressure Fuel Pump on order and a mini clamp meter to confirm power usage of pump (before and after).
I have noticed the pronounced "clicking" when the ignition is on for the first time after reconnecting the battery is linked to the engine glow plug indicator which seems to be going on and off with the "click/clunk". Only does it about 5-6 times then stops. Any thoughts from the SMEs?
Transmission is still throwing up the wrong reading in the display - on D/Sport when in P etc - tried resetting all with MSV2, but will see if Disco-Mikeys spare TCCM is still available to replace mine.
Turns over really well - and still cannot see any other faults - so going to pursue the low pressure fuel system for next weekend - dropping the tank, cleaning all the filters and then putting in a new pump insert (one of these - http://www.ebay.co.uk/itm/252418802144 - with discount £79 delivered).

Well still won't run, checked all of the above.
Symptoms still remaining are the dash gear indicator gets confused, and says D or sport when its in P, but I can't re-calibrate the XY sensors as it's not running. If i put it in Neutral or Park it won't start.
Secondly the alarm Red LED is flashing on the dash under the rev counter when the ignition is on - I can't see any settings in the MSV2 to reset the alarm (which is how this all started). I think this must be the main problem to address?
It still won't start. Any advice appreciated?

Are you sure when you changed the gearbox pivot that you did not move the gearbox lever and its set in the wrong place.?
Have you checked the main plug under the f/n/s wheel arch to make sure there is no broken/corroded wires in there and also the rear one behind the rear n/s wheel.
If the red alarm is still flashing then the imobilizer is not being turned off..
Have you changed anything in the BCU and Ipack ?.
