Some more info

IIRC the problem starts when diesel is stored for "extended" periods. It's exacerbated when there's a significant air cavity on top of the diesel containing enough water vapour to condensate against the sides of the container to form a layer of water on top of the diesel. This is where the bacteria propagate.

So preferably don't store diesel or use diesel that's been in storage for a long time.

If you are now stuck with contaminated diesel, empty and flush the affected system. If injectors, filter etc. have been exposed to contaminated diesel, see that they're properly cleaned/replaced. Throw some biocide (parts shops often have it) into the container where the contamination started for the next few tanks full. If you dare try re-using the contaminated diesel, do some extra filtration of it before putting it into your engine.

To give you an example, my aux tank got contaminated. It has an in-line filter to the main tank. I had the fuel system drained, stripped and flushed, replaced the standard and aux tank fuel filters, put biocide into the aux tank for the next 3 - 5 tanks full, kept replacing the aux tank filter every 10,000 km as before, kept cycling fresh fuel through the aux tank and the problem disappeared.
